LS441E - Can I sync two folders, one on the NAS and one on Attached USB drive?

I had a couple of move operations go bad and now I have a couple of duplicate folders containing many of the same folder structures, but the files are split between the two folders. We're talking tens of thousands of files, so moving them manually would be a total PITA.

Is there any way natively or using (preferably free or trial) software to synchronize these folders to include the maximum amount off files to both so that they both reflect the complete file structure? I will ultimately delete one of them after my setup is complete, so if there's a way to just complete the migration to one of the directories then that is an acceptable solution as well.

This happened during several move operations which failed, and I failed to realize that they half completed their job, and now everything is a mess! Any ideas or information is much appreciated!
