I have a 3400 and would like to set it up so that it runs on two different subnets.  Is it possible to configure the EtherNet ports so that they ist on different subnets and then configure the folders so certain users can only see certain folders while other users able to view all folders?

Yes, you can have the ports in different subnets. Only one of the ports will get a default gateway (LAN 1).

You can't limit access to folders by port, but you can limit access by username/group.
